Functional groups

A modification should solve a specific experimental task

Position, incorporation route, purification, and sequence notation matter as much as the group name. The catalog below provides actual symbols and allowed positions.

5′ terminal position

Common for labels, phosphate, linkers, and protective groups.

3′ terminal position

May carry a label, quencher, extension blocker, or support-linked group.

Internal internal position

Usually requires a modified residue or linker.

≥95% fluorescent-product purity

At least 95% purity is stated for purified fluorescent constructs.

Major classes

Choose the function, then the exact symbol

Modification classes change optical, chemical, or biological properties.

Fluorophores

Provide detection and may be terminal or internal when supported by the chemistry.

Quenchers

Suppress fluorophore emission in probes; the working range must overlap dye emission.

Biotin

Supports high-affinity avidin or streptavidin binding for immobilization and detection.

Amino linkers

Provide a reactive group for post-synthetic conjugation.

Spacers

Create distance or replace an unspecified sequence region.

Phosphorothioate bonds

Increase nuclease resistance for protected constructs.

Fluorescent labels

Incorporation route affects position, yield, and background

A dye may be incorporated during synthesis, through modified CPG, or post-synthetically through an amino linker.

Dye phosphoramidite

Introduces the label during solid-phase synthesis at an allowed position.

Modified CPG

Used for selected 3′ terminal dyes.

Post-synthetic conjugation

An activated dye reacts with an amino linker and requires additional purification.

Internal label

Often requires a modified dT linker and a dedicated sequence symbol.

Purification and control

Modified products must be separated from free label and unreacted chain

Fluorescent constructs use multi-stage separation followed by optical and size confirmation.

First stage

Gel filtration removes free dye and salts.

Second stage

HPLC or PAGE removes unreacted oligonucleotide.

Spectrophotometry

The spectrum confirms dye and nucleotide contributions.

Capillary electrophoresis

Why can natural symbol and symbol differ?

The public name describes the chemistry, while the technical symbol encodes position and sequence notation.

Can one dye be placed anywhere?

No. Allowed 5′, 3′, and internal positions depend on the exact chemistry.

Why are internal modifications more complex?

They require a modified residue or linker and may add synthesis and purification steps.
